It's been my opinion that Harold Cooper might actually be in on all of this with Red. Meaning, whatever the big secret is and why Red decided to come back and turn himself in, that Cooper has been in on it all along, including expecting Red to show up that first day (the pilot). Or maybe he's not aware of the REALLY big secrets of Red's motivations, but at the very least, he knew Red would be turning himself into the FBI because of an agreement the two of them made prior to what the audience sees in the pilot. Only time will tell.
I have also wondered at times if Cooper knows more than he lets on though I’m not sure how much. Like those prints that didn’t end up being Red’s from the Folwer case. And maybe Cooper kept an eye on Liz once she entered the FBI? I’m not sure if he is in on the long term game or whatever, but has perhaps been an inside source for years. They did work together in the past and Red seems to have known about his wife and children in the earlier seasons.
I’ve been wondering if Cooper’s daughter will play a role this season. Red brought up her being ill last season and seemed like he was trying to sympathize with Cooper but got shot down with a nasty response.

I have thought from time to time that Cooper knows more than he lets on. How much, I'm not sure. But I feel almost like he wears a mask at times. And I've also wondered whether Cooper and Red are colluding behind the scenes, and whether their arguments, when they have them, are just as much about a disagreement about the execution of a shared plan, or at least one where Cooper is meant to be helping. They seemed to have a real heart to heart in Season 4. I don't think he knows the "deepest" secrets though.
I have also wondered whether the paternity test thing had another purpose and/or whether Red and Cooper colluded on that. Or whether Cooper has his own agenda. All speculation of course.

I agree about Cooper. In THRUSHES, it seemed like two longtime colleagues were discussing how to parent their adult children. They were doing it not over coffee or a beer, but in a building where Red was certain they had privacy.
I also think Cooper is deceiving everyone because he always wears an American flag pin.

I wondered in the beginning about Cooper, it seamed like he kept knowing what to expect. But I was convinced as time went on he knew. Besides that date of June being on those papers I felt very certain when they had their little talk in his office when he told Harold he didn't know it would be so hard when he turned himself in.
I am not sure why they thought the fingerprints had to be Red's and someone changed the outcome? Did I miss why they were so sure He must have cleaned a record? I thought it was just a thought from Gale.

I've never felt Cooper was in on Red's plan. I think Red just picked Cooper to surrender to because Cooper and Raymond Reddington had worked together. Plus he had something he could use to blackmail Cooper.
